This chapter considers the problem of pooling design for massive viral data. It formulates the pool design problem as an optimization problem on graphs, and describes heuristic algorithms to solve them. The chapter reviews the method for deconvolution of individual samples from sequenced pools based on the maximum likelihood clustering algorithm for heterogeneous viral samples. It presents a novel framework for massive next-generation sequencing (NGS) of highly mutable RNA viruses, such as hepatitis C virus (HCV) and human immunodeficiency virus (HIV). The developed framework takes into account specific aspects of viral sequencing, such as the extensive heterogeneity of viral samples, the large number of distinct viral variants sequenced from each sample, and the effects of PCR and sampling biases. The chapter reports the results of the framework evaluation using simulated data and experimentally obtained sequences of the HCV hypervariable region 1 (HVR1).
