Validation of an optimized Oxford Nanopore sequencing workflow versus Illumina for mycobacteria from primary MGIT culture

C. Baker, Matthew Colpus, Jess Gentry, A. N. Hall et autres

ABSTRACT Illumina short-read sequencing of primary Mycobacterial Growth Indicator Tube (MGIT) cultures is an established approach for mycobacterial genomic characterization but relies on labor-intensive workflows and centralized sequencing facilities. Oxford Nanopore Technologies (ONT) offers long-read sequencing and is increasingly being explored for …

Long-read sequencing of Mycobacterial tuberculosis is comparable to short-read sequencing for antimicrobial resistance prediction and epidemiological studies

Matthew Colpus, Catriona Baker, Eloïse Roghi, Hanh Nguyen Hong et autres

Abstract Background Short-read genetic sequencing technologies (mainly Illumina) have been extensively used for around a decade for Mycobacterium tuberculosis complex (MTBC) outbreak analysis and genomic drug susceptibility testing (gDST) with the result that Illumina has become the de facto gold standard. Long-read …

Validation of an optimised Oxford Nanopore sequencing workflow versus Illumina for mycobacteria from primary MGIT culture

Catriona Baker, Matthew Colpus, Jessica Gentry, A. N. Hall et autres

Abstract Illumina sequencing of primary MGIT™ cultures is an established workflow in several reference mycobacteriology laboratories. Oxford Nanopore Technologies (ONT) provides real-time genetic sequencing yielding long reads which help resolve repetitive genomes and is being explored for in-house implementation within diagnostic laboratories. …

Characterizing the performance of an antibiotic resistance prediction tool, gnomonicus, using a diverse test set of 2,663 Mycobacterium tuberculosis samples

Jeremy Westhead, C. Baker, Marc Brouard, Matthew Colpus et autres

Tuberculosis remains a global health problem. Making it easier and quicker to identify which antibiotics an infection is likely to be susceptible to will be a key part of the solution. Whilst whole-genome sequencing offers many advantages, the processing of the genetic …

Rapidly and reproducibly building a comprehensive catalogue of resistance-associated variants for M. tuberculosis

Dylan Adlard, Kerri M. Malone, Jeremy Westhead, Martin Hunt et autres

Abstract Background Catalogues of genetic variants associated with resistance underpin whole-genome sequencing (WGS)-based predictions of drug susceptibility in Mycobacterium tuberculosis , and are essential for molecular diagnostics and surveillance. The current gold standard catalogues are those released by the WHO but the …

A validated cloud-based genomic platform for co-ordinated, expedient global analysis of SARS-CoV-2 genomic epidemiology

Daniel G. Amoako, Nguyen To Anh, Jasmine Bastable, Marc Brouard et autres

Background Viral sequencing has made critical contributions to our understanding of and response to the COVID-19 pandemic, but sequencing capacity and bioinformatic expertise remain limited in many settings. This proof-of-principle study aimed to demonstrate the utility of a cloud-based sequencing analysis pipeline, …

Semiautomated Turbidimetric Bioassay for the Ionophore A23187

Jeremy Westhead

The inhibitory effect of A23187 against Staphylococcus aureus was used to quantitate the activity of this ionophore in fermentation samples and in isolation and crystallization samples. The assay was shown to be rapid and reproducible.
