Multi-omics Integration in In Vitro Microbiome Studies

Rapid advances in multi-omics platforms have transformed microbiome research; however, multi-omics integration in in vitro microbiome studies remains limited, highly variable, and poorly standardized. Existing methods are typically designed for in vivo or large-scale clinical datasets, and may not be well suited to in vitro constraints (small sample sizes, sparsity, noise, and dynamic design factors). There is limited transparency in data sharing, analytical reporting, validation, and reproducibility. This scoping review will systematically map computational and statistical methods used in in vitro multi-omics microbiome studies, characterize strengths and limitations, summarize methodological patterns, and identify evidence gaps.
