This restricted-access record contains pseudonymised processed data and analysis code supporting a prospective longitudinal donor-referenced shotgun metagenomics study of six matched donor–recipient faecal microbiota transplantation pairs (30 samples) for recurrent or refractory Clostridioides difficile infection. The study was approved by the Institutional Review Board of Chang Gung Memorial Hospital (IRB No. 201801263B0A3). Written informed consent was obtained from all adult participants and from the parents or legal guardians of minor participants; assent was obtained from minor participants when developmentally appropriate. The record includes MetaPhlAn 4.2.5/Jan25 species and species-level genome-bin profiles, sample-level abundance and sensitivity analyses for a retrospectively defined 16-taxon opportunistic pathogen-associated panel, AMR++/MEGARes and CARD/RGI summary matrices, strain-analysis audit tables, normalised distance matrices, phylogenetic trees and alignments, statistical scripts, manuscript Supplementary Tables S1–S6, software and database provenance, checksums and figure source data. Raw and host-depleted sequencing reads, host-alignment files and detailed participant-level clinical source data are not included because of privacy, consent and data-minimisation considerations. The record excludes the 2026 medical-record review and extended clinical follow-up outside the prospective study dataset. Files are available only following an approved access request. Access and reuse are subject to institutional requirements, the applicable ethics approval, participant consent, privacy review and, where required, a data-use agreement. Re-identification and redistribution are prohibited.
