Nanodiamonds hosting nitrogen-vacancy centres have emerged as promising quantum sensors, motivating bottom-up strategies that encode particle size and defect architecture through molecular precursor design. Nitrogen-substituted diamondoids have been proposed as atomically defined seeds for nanodiamond growth under high-pressure, high-temperature conditions, but the transformation pathway and its impact on defect formation remain unclear. Here we investigate adamantane and five nitrogen-substituted derivatives as molecular nanodiamond precursors. We show that precursor chemistry controls nucleation density, growth kinetics and nitrogen retention, producing nanodiamonds from a few to several hundred nanometres and substitutional nitrogen concentrations up to ~450 ppm, yet only scarce nitrogen-vacancy centres. Using 2-adamantanamine as a model precursor, in situ synchrotron X-ray diffraction reveals a graphitic intermediate before diamond formation. This reconstructive pathway erases the molecular defect blueprint during carbon-skeleton rearrangement, precluding the direct inheritance of atomically encoded nitrogen-vacancy configurations and defining a mechanistic limit for bottom-up colour-centre engineering.
