This repository contains the R scripts and computational workflows used to reproduce the analyses presented in Monsinjon et al. (2026), Potential exposure of loggerhead turtles to pelagic longliners constrains dynamic spatial avoidance in the western Indian Ocean. The repository provides the code required to model the daily probability of loggerhead turtle (Caretta caretta) foraging habitat from June 2017 to May 2020 using satellite telemetry data, environmental predictors, and an ensemble of machine-learning species distribution models, and to quantify the spatiotemporal overlap between predicted turtle foraging habitats and pelagic longline fishing effort derived from Global Fishing Watch. It includes scripts for data preparation, habitat modelling, model evaluation, spatial predictions, overlap analyses, and figure generation, as well as job files used to run computationally intensive analyses on the DATARMOR high-performance computing cluster. Reproducible R Markdown workflows and their rendered HTML outputs document the main analytical steps and results. Input datasets obtained from publicly available online repositories are identified and documented within the relevant scripts, allowing users to locate and obtain the original data sources. The code can be reused or adapted for similar analyses of the spatial ecology of highly mobile marine species and their overlap with dynamic fishing activity. No personal or sensitive information is included in the repository, and the use and redistribution of external datasets remain subject to the terms and licenses of their respective data providers.
