The Biodiversity Genomics Galaxy Lab: A Collaborative Hub with curated tools, workflows and training

Bioinformatics is a rapidly evolving field, with countless tools, workflows, and tutorials. For researchers, identifying relevant and up-to-date resources can be daunting. Galaxy, an open, web-based platform, is widely adopted for FAIR-compliant and reproducible bioinformatics analyses across many domains, including biodiversity genomics. To make Galaxy more accessible and less overwhelming, specialized “labs” can be created: public instances with curated tools, workflows, and tutorials tailored to specific scientific communities. Biodiversity is an incredibly vast topic, spanning genetic diversity, species interactions, and ecosystem dynamics. Biodiversity genomics, a sub-domain of biodiversity research, is a very dynamic field, as shown by the numerous international and national initiatives such as the Earth BioGenome Project (EBP), European Reference Genome Atlas (ERGA), ATLAsea (France), International Barcode of Life (iBOL), or Biodiversity Genomics Europe (BGE). These projects generate reference genomes and analyze genomic data for conservation, evolutionary biology, and the discovery of novel biomolecules, accelerating tool development and attracting a diverse range of stakeholders. To address the need for accessible, high-quality bioinformatics resources to analyze biodiversity genomics data, we developed the Biodiversity Genomics Galaxy Lab. This user-focused platform organizes Galaxy’s extensive resources to meet the specific needs of biodiversity genomics researchers. The lab’s creation is a semi-automated process: relevant tools, workflows, and tutorials are automatically sourced from public repositories (i.e. Galaxy ToolShed, WorkflowHub, Galaxy Training Network) based on EDAM categories, keywords and tags. Then, manual curation is performed to exclude irrelevant or outdated content. The majority of the manual curation for the biodiversity genomics lab was performed by the Elixir Biodiversity Community during a workshop held at the ELIXIR ALL HANDS Meeting in 2025. Automatic queries of the public repositories of tools, workflows, and tutorials are performed weekly to ensure the list remains up-to-date and relevant to users. As of March 2026, the lab includes 106 tools, 42 tutorials, and 33 workflows. The lab is largely based on tools, workflows, and tutorials produced by the Galaxy Ecology community and focuses on biodiversity genomics. Curated by the Elixir Biodiversity Community, it integrates only community-relevant features, simplifying navigation and enabling scientists to focus on advancing biodiversity genomics research. While the lab currently emphasizes genomics-based approaches, we recognize the importance of exploring all dimensions of biodiversity.
