Analysis code accompanying the manuscript. This version (v2) adds every analysis introduced during revision: multivariable Cox regression with proportional-hazards testing, independent survival replication in ICGC LIRI-JP, inferCNV-based malignancycalling, patient-level (rather than cell-level) single-cell statistics, a control-benchmarked Geneformer in-silico deletion test (negative), GSEA re-run with 2,000 permutations, and Benjamini-Hochberg correction across all 198 compounds. The previous version (2026-07-04) contains only the original pipeline and cannot reproduce the revised manuscript. See README.md for a table mapping every numerical claim in the paper to the script that produces it .v3 adds the analyses introduced during the second and third rounds of revision:non-proportional-hazards modelling (time-varying coefficient, piecewise Cox, RMST),control-matching tables for the Geneformer benchmark, rebuilt Figures 3-6, and aclaim-to-source consistency checker.
