DNA modifications are central to carcinogenesis, chemotherapy drug action, neurodegeneration and aging. Here, we present a protocol for click-code-seq, a next-generation sequencing method for genome-wide single-nucleotide-resolution mapping of major types of DNA modifications: oxidized guanines and abasic sites. This protocol addresses genomic DNA extraction, library preparation including enzymatic modification conversion and click-chemistry-based tagging, and data analysis using the associated computational pipeline Click-pipe.
