This course manual (1st Edition) was developed as supplementary teaching material following the Root Methods PhD course held at Aarhus University, Viborg (AU Viborg), from 18–22 May 2026. Root methods are neither uniform nor fully standardized. They often involve challenging fieldwork, complex sampling procedures, and considerable measurement uncertainty. Excellent resources already exist, such as Root Methods: A Handbook (2000), and many root researchers continue to benefit from these classical guidelines. Nevertheless, root research remains difficult to implement in practice. Most methods require adaptation to the specific study system, site conditions, research questions, and available resources. Decisions regarding sampling scale, timing, and even methodological principles often need to be adjusted to fit the context of a particular experiment. This is simply the reality of root research. At the same time, rapid advances in data-driven approaches, imaging technologies, and computational analyses have entered the field of belowground research. While these developments are being actively adopted by the research community, relatively few pedagogical resources and formal training opportunities are available at the graduate level. The Root Methods PhD course was therefore designed around a central message: successful root investigation—particularly under field conditions—requires careful consideration of what should be measured, how it should be measured, and why a particular method is appropriate for the research question being addressed. Following the course, the teaching team compiled this manual to capture the concepts, discussions, and practical experiences shared during the week. The sequence may appear somewhat reversed, as the manual was written after the course rather than before it. This was intentional. Prior to teaching the course, we did not know how best to communicate, in written form, the uncertainty and context dependency that characterize root methods. As a result, some sections of this manual are written as practical guidelines, while others are presented as broader reflections on how researchers adapt methods to different situations. We recognize that this variation in style may appear inconsistent. However, we felt it was important to avoid presenting root methods as fixed protocols when our primary objective was to emphasize their inherent flexibility and limitations. To provide balance and context, we have included references throughout the manual to studies that have successfully applied the methods and approaches described. Finally, and perhaps most importantly, this manual is far from complete. It reflects the knowledge, experiences, and perspectives of a specific group of researchers at a particular point in time. We therefore view it as an evolving resource and hope to expand and improve it through future running of the Root Methods course. I would like to thank the 2026 Root Methods teaching team for their dedication and effort in creating this manual. I am equally grateful to the course participants, who served as our first "test subjects" in implementing these learning objectives and whose enthusiasm, curiosity, and engagement helped us refine our ideas on how root methods can be taught and communicated. Our hope is that this manual serves as a useful guide for researchers entering the fascinating—and often challenging—realm of root research.
