This dataset contains soil physicochemical properties and functional gene abundances (qPCR) from four long-term organic amendment field trial sites in Kenya (Aludeka, Embu, Machanga, Sidada), collected in 2021. Variables include ammonium, nitrate, bulk density, total organic carbon, total nitrogen, C:N ratio, soil texture (clay/silt/sand), pH, and copy numbers for seven functional genes (16S, AOA, AOB, nifH, nirK, nirS, nosZI). Samples span four organic amendment treatments (CT, FYM, MS, TD) crossed with two nitrogen input levels (+N, −N), replicated across all sites. Amplicon sequencing data (16S rRNA and ITS) generated from the same samples are deposited at the European Nucleotide Archive under accession PRJEB103795, following standard open-access practice for sequence data.
