DNAzymes, catalytically active DNA molecules, do perform DNA cleavage through metal ion co-factors (dia- and para-magnetic cofactors). The radical path through which the cleavage occurs is characterized by several radical species. Identify those species, as well as the fine tuning of the cofactors’ activities is a key role into the realm of such in vitro selected DNA-based enzymes. In this work, different radical species were identified, both for the cleavage reaction and for the stabilization of the oligonucleotides’ architecture. The integrative approach proposed here has a particular focus on the high-spin metal co-factor(s). An EPR multifrequency approach was able to deliver consistently and robust outcomes of the spectroscopic parameters, validating contributions affecting the nature of the radical species. Despite the super-stoichiometric ratio (Metal/DNAzyme) and the presence of several different salts used to stabilize the global architecture, EPR study was able to decipher paramagnetic species generated during the different steps of the cleavage reaction.
