Genotypic impacts on the soybean microbiome vary across environments and host compartments

Interactions between plants and their associated microbiomes are crucial for overall plant health and productivity as plants respond to environmental change. Host genetic variation and selective pressures can influence plant microbiomes differently across plant compartments and environments. We investigated differences in microbiome structure and the relative importance of environmental and host filtering on microbiome structure across plant compartments and soil environments. We sampled two compartments, the phyllosphere and rhizosphere, of nine Glycine max and one Glycine soja genotypes grown in two different physiographical locations and analyzed microbiome composition by sequencing the 16S rRNA gene. We found reduced microbial diversity within the phyllosphere compared to the rhizosphere, as well as a strong interaction between plant compartments and site when we analyzed microbial community composition. Specifically, community dissimilarity was greater between sites within the rhizosphere than in the phyllosphere, suggesting the influence of host selective pressures and environment is not equal across plant compartments. Variation in microbiome structure was observed among some genotypes but only within combinations of site and compartment. These findings emphasize the importance of understanding the mechanistic interactions between hosts' genotypes and factors that shape plant microbiomes across different environments and plant compartments. A deeper understanding of genotypic microbiome effects can optimize crop breeding for genotypes that favor microbially mediated plant growth promotion, adaptability, and resilience across agricultural settings.
